In the original plot for the series shared by Variety, Jon Snow and Arya fall in love. What's the deal with sibling incest, George R.R. Martin? The two are tormented about their very wrong feelings for each other until Jon Snow's real parentage is revealed in the last book.
Meaning Ned Stark is not his dad, although them being first cousins is still pretty, well, not great. However, it would then make sense that he was the progeny of Ned's sister, Lyanna, and Ryaegar Targaryen.

There are two things about this however.
One, this was an early outline of the book and despite the fact that some storylines have remained pretty consistent, others have changed drastically in both the show and the books.
The other issue here is that the truth isn't revealed until the last book. We have already discussed that the show will end long before the last book is published.
That being said, there's a chance that this may still come to pass in the show even if something completely different happens in the books. The show itself has already started to deviate from the books and this could be one way of the ways that it continues to do so.
Or, we could all find out 10 years from now when George R. R. Martin finishes the books that this was exactly how it was always meant to be.
