The Super Smash Bros roster is already packed with a variety of characters, and fans no doubt saw that Mewtwo is coming down the road, as well.
Super Smash Bros 3DS Sells More Than 1 Million Copies
The Pokemon will be available in Spring 2015 as a playable character for those who own both the 3DS and Wii U version. As for players who only own one copy of the game? Nintendo says you can still unlock Mewtwo, but it's going to cost you.
"Promotion participants who qualify between 23:00 (U.K. time) on January 20th and 22:59 (U.K. time) on March 31st 2015 will be able to add the powerful character Mewtwo to their game by claiming two free download codes--one for Wii U, one for Nintendo 3DS," the post on Nintendo's U.K. site reads. "The free download codes for Mewtwo will be distributed in spring 2015. The character will be made available to purchase as add-on content in the future."

This is a Europe-specific announcement, so confirmation will be needed that this applies to every region. The logical assumption is that it will (Nintendo has seemingly no reason to irritate a large portion of the fanbase and lose potential profits), but stranger things have happened. "In the future" is also a rather vague time frame, so Nintendo has some clearing up to do moving forward-but rest assured that Mewtwo is on the way.
